R1100R spark on one cylinder (new coil and wires)

I am assisting my father with troubleshooting his R1100R. I'm posting because he is not so internet savvy. We are are a little confused, so we are turning to the experienced oil head folks.

The bike(~80k miles) started running very rough last fall while I was riding it. He began looking into things and found very intermittent spark on the left side, but the right is consistant. He swapped the cables at the coil and the bad spark moved to the right side. This led him to believe it was the coil. He bought and installed a new coil that did not solve the problem. He then bought new plugs and wires, installed, tested and got the same symptoms. The bike won't even start now.

I assume both cylinder receive spark at the same time, one on ignition stroke and on on the exhaust stroke. The coil only has two input wires(signal and ground), so I am stumped as to how only one side is getting spark.

BTW we are using a timing light to check for spark. I might suspect the Hall effect sensor, but have never heard of them giving bad spark on only one side. The HEF stories all seem that spark goes out on both cylinders.

Any advice is welcome.
